You state "The stench is not from my ejaculate." If it is not from your ejaculate, then where is it coming from? I would highly recommend that your wife visit her doctor and be tested for a fungal infection.
Frankly, the issue of your wife having pain during intercourse, and then no pain when you were taking anti-biotics again makes NO sense at all. Whether or not you are taking anti-biotics should in my nonmedical opinion have any effect on whether she has any pain during intercourse.
I have taken Cipro to clear up an inflamation in my prostrate, but the Cipro did nothing for me. My PSA was high before I took Cipro, and it didn't decrease after I took the Cipro.
I agree with Bindi, see another doctor. In fact both of you should see another doctor. Also, do have your sperm checked to see if there is a bacterial problem.
May I make a suggestion? - Next time before you really get into your lovin', both of you freshen up. Wash your genital areas well. Then enjoy your lovin', but no intercourse. Orally stimulate your wife's clitoris until she has an orgasm. While you stimulate her notice if there is an odor, and also note if there is an odor coming from her vagina AFTER she has an orgasm. Next, she should stimulate your penis manually until you ejaculate. Then, both of you should check to see if your ejaculate has any odor. From this "experiment" you will hopefully gain some insight into where the odor is coming from.
The issue is not who is "the bad guy", but rather to help to learn how to proceed.
